It seems when I open an OBJ file I've created in Pepakura, the program willy-nilly combines some triangles and quads into complex ngons (5+ sided polygons).

The orange lines I drew is where there should have been edges separating the polygon into smaller polygons, like in the damn 3d file I loaded.
Now I'd understand if the polygons it had joined into one big one were "Planar", that is they were all flat in the in the same plane, but they are not, they are angled.
Maybe with thin paper this isn't a huge issue, but for anything thicker this won't do. I actually thought I could use Pepakura for creating my 3d video mapping sculpture made of plywood, but I can't afford to have my 3d editor next to me and disconnect the polygons Pepakura has decided to join for whatever reason one by one.
Pepakura is a great program, I love how fast it unfolds everything and how I can move and rotate each piece, and hide the flaps and display numbers next to the edges of each polygon so I know how to join them so that I can use any material other than paper, but this is a deal breaker for me.
Is there any way to overcome this and have Pepakura respect the topology/geometry of the mesh from the 3d file and not mess with it this much?
(PS. What I wanted to do was to print on adhesive paper, apply it to the plywood, cut, then remove the remaining adhesive paper from the plywood pieces.)
